In Madara's place, Kaguya stood as the ultimate antagonist, and with that, years after Kishimoto completely destroyed the establishment. Towards the end of the Naruto series, Kaguya's identity was revealed to the fans and she was eventually brought back to the Fourth Great Ninja War. Madara's body was used as a vessel to revive Kaguya, and it was a remarkable change in the story that completely surprised fans. Many fans refused to accept this as the end of Madara, as they felt that he would return later. Others discarded the series entirely, and refused to accept this written decision. But, at the end of the day, the fans had to live with this decision of the author, and see how he became the last opponent of Naruto.

A fight without emotional connection
One of the many reasons fans disliked Kaguya Otsutsuki was because she came at Madara's expense. Fans should understand that the problem is not his character. During the war, Madara worked as a fighting machine and Kishimoto himself admitted that he did not know how he would go about defeating such a powerful character. But, when it came time to deliver it, Kishimoto didn't get an answer. All the years of building up came to nothing when Kishimoto sacrificed Madara for Kaguya. If Madara hadn't been tested like this, he certainly wouldn't have the vitriol he brings to the character. But, it was Madara's death in exchange for Kaguya that angered fans the most.
To make matters worse, Kaguya never lived up to expectations. His fight with Naruto and Sasuke was pointless and there was absolutely no emotion in it. Kaguya's goal of restoring chakra to everyone on Earth also felt shallow compared to Madara's goal of achieving peace through his own means.
All things considered, Kaguya is a pretty shallow villain. In fact, he, as a person, felt out of touch with the history of the Shinobi. Naruto has always been rooted in the stories of various Shinobi, some who have been wronged by the world, and others who want to lead a revolution. Kaguya was neither here nor there and fans couldn't connect with her on the same level as they did with others. Naruto villains, such as Nagato, Obito, and Madara, among many others. The entire fight went down as Naruto's worst fight ever, and without a doubt, a stain on an amazing Final Arc of the series.
Fortunately, Kaguya was taken care of before Naruto finished and fans got a proper fight between Naruto and Sasuke, which reminded them again why they loved the story as much as they did. Of course, the introduction of Kaguya had an effect that gives fans of the Boruto series today, but, at the end of everything, if Kishimoto has the opportunity to change this decision fans, will surely close their eyes.
